What's the reason to replace pads with the rotors?

Is there a specific reason to replace the pads any time you replace or machine the rotors?

My D is still squealing on light to moderate braking, and now I think it might be the front brakes (not the rear drums like I first thought). I tried using brake cleaner on the fronts, but it didn't help. The pads have plenty of material left to them...and someone suggested to me that the rotors may just need to machined because they could have surface imperfections in them. Is there any harm in doing that without replacing the otherwise still good pads?

The vehicle brakes fine...it just has an annoying squeal.
