Rough during Idle or stop at the light

Hello all.
I have a 2000D SLT+ 5.2 with 42,000 miles on it.

I have noticed that my idles very rough when the car is at the stop light... The RPM will dip down from 600 to 500 and back to 600. It will make my car vibrate and its more noticeable if my AC is on. I have tried Fuel Injection cleaner but no luck, what could it be? Dealer said everything is "up to spec" but I know something is not right, the car drives very sluggish. Just about 4 months ago, I went down to the local muffler shop and purchased DYNOMAX for my car, but I return it after 2 days because it was too loud and they put my stock muffler back on... could this have cause my rough idle problem?

I'm just clueless.
