I've got the Yakima roof top rack with canoe clips.  It works well with my 16 ft Old Town.  The clips do a great job of centering the boat and not letting it slide around.  I use cam buckle straps to hold it in place.  It is stable (and tested) up to 80mph. in a cross wind. The Yakima towers slide off easily leaving only a small anchor on the factory rack mounting tracks.  I typically leave the OEM rack up when the boat is mounted.  There is plenty of clearance.  The factory rack is strong enough but it is arched so the boat wants to slide to one side or the other.  As I recall, the set up was under $200.

Mopar and Thule have similar set ups.  The mopar one was pretty expensive.

You'll need to anchor the boat in the front.  Good luck finding something to tie down to.  You may want to put on a tow hook.
